In Karnataka, its mandate to register the sale deed through Kaveri 2.0. 

On Kaveri 2.0, article selections are automated. Meaning, we don't have option to select Act(5b) or Act(20b). Article and sub-articles are selected automatically

On Kaveri 2.0, once you submit the application for sale deed registration, the sub-registrar office will validate your application and approve for payment. When you click on the payment button, automatically directs to payment page (without selecting article and sub-article). Make the payment, visit the sub-registrar office and complete the registration 

If you still using the Khajana-2 website for stamp duty payment, kindly stop doing it.

Now comes to your question, i had a similar situation 1 year back before the implementation of Kaveri 2.0. 

Before we used to pay the stamp Duty on Khajana-2 website, once i selected sale agreement instead sale deed while selecting article 

Initially the staff in sub-registrar office refused to register the property because of mistake in article type. then the staff directed me to chamber officer to get permission. We wrote request letter addressing to sub-registrar office, We submitter the request letter and copy of stamp duty challan to chamber officer. The chamber officer gave permission to proceed with registration 

My stamp duty challan was accepted and proceeded with registration. (we didn't go through the refund proceed and repay the stamp duty)
