I have paid KSFE chitty amount twice in month of May. So I did not pay in June. In July, when I opened online portal it shows total amount in Suspense amount and Net payable amount is 0. Should I pay in July or will it be taken from Suspense amount?

From your side it is understood that you had remitted May & June installments. So, you should remit July installment after deducting the amount in suspense a/c if any
